If this seems silly just ignore. I like posing impossible unlikely scenarios. Don't worry, no one will hold you to this; you still get to play all the chords you can fret and yes, all 12 notes.
E minor
D
These 2 are my wheelhouse. My hands just naturally form them and they are the basis of much of my music which is very simple in construction. Add a 3rd chord and they can go in any direction. Fast slow and go go go.

A minor and E minor. A minor is my favorite chord and it's not even close.

E and F
I could live I think on E alone, it's right there at the top! And bottom too! F is just to break it up a little... If I wanna go totally nuts...
Seriously though, E&F open up Byzantine scale and latin melodies - The Victor, Misirlou, Intruder, Malaguena... the list goes on forever. I would not like a world without it.
Though, everything can be trasnposed, I guess. But there's a certain feeling to certain root notes, and certainly with guitar, the voicing and position matter a lot.

Am & E: E, just 'cause. Am also because. And a 1st position Am chord - on an amp I already know how to get a sound out of - is synonymous with "growl" and will tell me often if a bridge pickup sucks.

Second is probably Bmin, as it's the first barre chord I learned and one that is in a lot of what I'm playing these days.

I've got to go with the Rev on the D to E. They were the first two chords I learned to transition smoothly from one to the other learning Rumble.
