just some suggestions, the one pup not working has to be in the circuit for that pup aslone so it can 't be the pots. sure the pup is working?, I found tty easy to break the wires from the coil to the groundplate while installing a pup...
WRguess what, BOTH pups have this wire broken.. !!! I hope to GOD I don't have to replace them. THEYRE BRAND NEW!!! what a dope. Please tell me I can just solder a new wire in here and call it a day. What a nightmare this has turned out to be. Oh well, I know it will pay off in the end.
if you're talking about the same wires I 'm talking about, well, that's quite a bummer, sorry. here's how you might get out.
here's a link for a strat style pup, it's the best I could find so fast

a jagpup is built roughly the same way .... what you have is ONE very long very thin wire wrapped around the pole pieces hundreds of times - this is the coil - and the beginning and end of that wire are connected to the leads that go into the circuitry (a black and a white one usually, black for ground and white for signal ... for easy typing, I 'll use wire for the copil wire, and leads for the black and white wire coming off the pup) ... you can see one of them pop up from under the pick up cover and be connected to the black lead on the pic in the url above.
if one of those wire ends is broken, it has to be soldered back to the bl/wh lead. tricky business, caus ethe wire is so thin it breaks again very easily. use a low wattage iron (10 or 15 watts), don't pull on the wire - the cooil has to stay in one piece.
if the wire that broke comes from the outer side of the coil, you can very carefully unwind one winding and have plenty of length to take the wire back to the hole in the base-plate where the connection is made with the lead. if the wire from the inside of the coil (coming through from under the coil) has broken, it's more troublesome cause you can't make that one longer - absolutly don't pull on it, or don 't try to "unwind" it form the outside, it'll break. if the remaining end doesn't reach the 'official 'hole were it's connected to the lead, the only option is to forget about the official connection point and solder the wire to the lead directly. If you feel lucky and have a stead hand you can drill a new small hole in the baseplate, otherwise, after soldering, fix the joint on the baseplate with a drop of superglue, or connect the two leads (black and white) with duct tape or a tie-wrap (sp?) to prevent the joint form breaking again.
jeez, I hope that made sense good luck! I had to repair a few pups this way, and failed miserably only once.... hmm..
