I’ve had this Yamaha Flying Samurai on my bench for many years. I believe it’s a very early SG5-A. I need to tackle the wiring but I’m lost. Any help is appreciated!

I've got an SGV300, the reissue version of this. I think the main difference between the models is the design of the tremolo, so the wiring should be the same. If that's the case, the first two pots would be volume then tone, and the third one (the small one) is a blender pot for that double pickup in the bridge position.

You should be running the two hot leads from those pickups to the blender pot and from there to one side of the the 3-way switch. Looks like the neck pickup is hooked up to the ground of the toggle switch, and needs to be relocated to the input side. The middle terminals of the switch should stay soldered together and feed to the volume pot.

Here's the service manual for SG-2, SG-3 and SB-2, scroll down to page 12 for a similar circuit to SG5-A that may help.

That service manual is quite helpful in showing you how to wire the blend pot. Otherwise, none of the schematics totally match the SG5-A. Maybe if you tried drawing a wiring diagram we could help you troubleshoot it.
