Don't get locking tuners, you don't need them. If your guitar wasn't going out of tune before, the tuners didn't magically break all of a sudden.
Bridge and nut, that is where guitars go out of tune.
I played with my pickups yesterday and whenever I brought them up further,my guitar started to distort through clean reverb.
How much did you raise them? Your amp was distorting, not your guitar. Did you try turning the volume of your amp down? Or the gain/whatever.
If you were happy with your guitar before, you don't need to buy anything new. Flatwound strings and new covers didn't magically break the thing. Just bring it in for a setup and explain what you want and they will help you out. A setup is extremely less expensive than putting in new tuners and new pickups.

Volume is always max, master at 2 normally, gain at 0. Played with volume and master and it was still pretty gritty. Dropped my pickup back down bout 1/8 inch and back to a clean sound. I know the covers didnt do anything,in fact the new covers didnt even fit,so the stock ones are still on so taking it apart was a complete waste of time. I know its not broke, the problem is me not knowing the in and out of my guitar. They are stock squier pickups anyways, bout 60 bucks for the guitar fetish pickups I want so its a cheap buy and they have gotta sound better than stock, just gotta order em and take the guitar into a shop. Either that or ill buy one badass bridge pickup and call it good since i never use the middle or neck pickup.im basically working on polishing a turd haha, slowly, but surely.

I don't own your particular amp, but I wouldn't max the volume. Set it on 5 or so and use the Master to get where you want.
Skip GFS and go straight to the real deal: http://www.amazon.com/Fender-Original-57-Strat-Pickups/dp/B000B1F9TU/ref=sr_1_1?ie=UTF8&qid=1455340608&sr=8-1&keywords=fender+strat+pickups
The '57/'62 is the best deal you can get on a Strat pickup, and they are really good pickups.
Guitar Fetish stuff is to be skipped.
And again, you don't necessarily need to swap the pickups out.

57/62's are very nice. If you want to save some money still you should try the Rose Mariposa's in 60-70 dollar range. Jake is right. The 57/62's are going to be the best bang for the buck on some "must have" pickups. Get those stock pups out of the guitar.

Update on my problem, still have yet to buy new pickups but,iv fixed my problem! Once i put the 11s on ,my bridge raised up about 1/4" which was a huge part of my problem, added 2 extra springs and tightened her up,adjusted the rod in the neck to lower the action and dabbled with the pickups a little bit more......now she stays in tune and sounds better than she used to!!! Im pretty stoked about this but still want new pickups in the near future! As you can see I also added a bit of vintage flair to her......shes gettin all prettied up!
